OS X 10.9.5-10.11: The Dock Fails to Unhide When Bumped After Restarting

Summary:
The Dock, when hidden, doesn't immediately show when bumped or hovered over after restarting.

Steps to Reproduce:
0.  The "Automatically hide and show the Dock" option is checked inside the System Preferences.  The Dock is located on the bottom of the screen.
1.  Start up Mac.
2.  After the desktop background and Apple logo cross fade, I move the cursor to the bottom of the screen to unhide the Dock.

Expected Results:
Immediately after start up, move the mouse to the bottom of the screen and the Dock should unhide.

Actual Results:
The mouse must be moved down to the bottom of the screen and the Dock must be bumped or hovered over twice in order for the Dock to unhide.  Mission Control can also be used to make the Dock unhide.

OS X Mavericks, OS X Yosemite, OS X El Capitan

Notes:
OS X Snow Leopard 10.6.8 contained the expected results.  This glitch can be consistently reproduced by running killall Dock from the Terminal.

Configuration:
On OS X Mavericks, this bug always occurs when Software Updates are installed and requires a Safe Boot to fix.  The same results are true on OS X Yosemite.  On OS X El Capitan, this bug seems to have a higher likelihood of occurring on Macs that are newer than 2012 (ones that have support for the Metal API) and on Macs that have Intel or ATI/AMD graphics cards.

Hello Everyone. I have been following Open Radar for a while and I finally decided to add my Bug Reports into this list as well.

I've struggled with this bug in particular for a long time, since Mavericks. This bug has been closed and reopened by Apple three times because there never seems to be enough data to point to a solution to fix it. I've tried almost everything I can think of to get this bug fixed or to help Apple find a solution, but I think this is a very specific problem. I wanted to ask for any and all help in identifying what the possible cause is for this bug. Here's what I've tried so far:

OS X Mavericks contains the bug on every system in which I've loaded it, ranging from a 2007 iMac to a 2014 13-inch MacBook Pro with Retina display. Running the Safe Boot sequence and restarting does fix the problem, but only until another Software Update is installed at which point another Safe Boot must be run.

OS X Yosemite has the same results as OS X Mavericks; however, I haven't tested OS X Yosemite as much, because it had some other bugs I couldn't work around.

OS X El Capitan has the strangest results. The bug hasn't occurred on systems that are older than 2012, regardless of the hardware inside or the El Capitan software version. But on systems that are newer than 2012, the bug always occurs.

I wanted to ask the community if anyone else has seen these results and if they would be willing to comment and send in this bug report as well? I think Apple is starting to wonder if I am sending them on a wild goose chase or something, heheh. The bug is still occurring and with Mavericks' support coming to an end in 2016, I wanted to make more of an effort to find resolution to this problem.
