UIViewControllerRotation methods have no effect on some iPads

Summary:
None of either: shouldAutorotate, supportedInterfaceOrientations, preferredInterfaceOrientationForPresentation methods are executed following the setting of a rootViewController on a UIWindow.

Steps to Reproduce:
See attached demonstration project:

Run on either the iOS simulator or an actual device of these types:

Works as expected:
-All iOS 8 devices
-iPad 2 (iOS 9)
-iPad Retina (iOS 9)
-iPhone 6/6+ (iOS 9)

Does not work as expected:
-iPad Air (iOS 9)
-iPad Air2 (iOS 9)
-iPad Mini Retina (iOS 9)

Expected Results:
The line:

self.window.rootViewController = self.navigationController;

should result in a series of calls to the view controller rotation methods.

Actual Results:
The methods are not called
