Wi-Fi configuration profile settings not applied after updgrade from 10.8.5 to 10.11.4

Summary:
I have few machines with OS X 10.8.5 Mountain Lion. They were configured to connect to Wi-Fi via configuration profile installed by Munki (Munki uses profiles command line tool to install profiles).

When I upgrade machine to 10.11.4 El Capitan it does not connect to Wi-Fi. Configuration profile is listed as installed.

I've seen similiar behavior with various few other profiles such as Gatekeeper settings.

Sample Wi-Fi configuration profile is provided in attachment.

Steps to Reproduce:
1. There is a machine with OS X 10.8.5 and all available updates installed
2. Install Wi-Fi configuration profile. Profile is installed by profiles command line tool from root shell.
3. Client connects to Wi-Fi.
4. Upgrade OS X to 10.11.4 via installer downloaded from MAS.

Expected Results:
Machine connects to Wi-Fi after upgrade

Actual Results:
Machine does NOT connect to Wi-Fi after upgrade. 

Wi-Fi configuration profile is listed as installed. If I turn Wi-Fi off and on again it has no effect. If I try to connect to affected Wi-Fi manually I am prompted for password as if there was no configuration profile in place.

Notes:
My current workaround is to manually remove all installed configuration profiles after upgrade and reinstall them.

Issue update

Sorry for the delay. I had find time to setup testing computer to reproduce the issue. Here is my testing scenario which leaded to reproducing the issue.

  1. Boot from 10.8.5 installer, format MacBooks hard drive, do clean install
  2. Go through setup assistant.
  3. Update 10.8.5 with all available updates from softwareupdate -> Restart
  4. Enable SSH access (Remote login)
  5. Log out admin user -> OS in on loginwindow
  6. SSH into MacBook.
  7. Login with root account via "sudo su -"
  8. Install Wi-F configuration profile via "profiles -I -F path/to/profile"
  9. MacBook connects to Wi-Fi configured by configuration profile
  10. All is OK.
  11. Copy 10.11.4 Installer into /Applications
  12. Upgrade from 10.8.5 to 10.11.4
  13. MacBook does NOT connect to Wi-Fi configured by configuration profile
  14. I gather diagnostics as requested.

Attached ZIP file contains original configuration profile (only password was changed), two screenshots and REQUESTED diganostic ZIP file WirelessDiagnostics_BASIC_450392GNF5X_2016-05-18_16.12.59.tar.gz.

BTW I noticed this problem might not be limited only to Wi-Fi. After upgrading multiple MacBooks to 10.11.4 some security settings configured by other configuration profile were not applied even though profile itself seemed to be installed.
