Apple Mail Loses Configuration Between Restarts

Summary:
Sometimes, when I close and re-open Mail.app later, it has lost some of its configuration. The favourite folder bar is then empty and it forgot my preferred swipe action (archive rather than delete).

Steps to Reproduce:

Expected Results:
It should always keep my configuration.

Actual Results:
- Favorites are lost
- Swipe action configuration is lost
